On an annual basis, New York City serves more than 125 million airline passengers and hosts a base for several budget airlines offering domestic flights to the city. There are low cost flights into all of the 3 New York City airports - JFK, Newark and La Guardia.
AirTrain to New York
Airtran fly in and out of LaGuardia and New York. Airtran to approximately 30 cities across the U.S. and offer competitive low-cost flights.

SouthWest Airlines to NYC
An airline which are perhaps the most famous U.S. budget airline, SouthWest offer an extensive network of flights across the United States. Southwest use LaGuardia NYC. 
The airline do also though use New York Long Island airport.
From La Guardia you can find direct or connecting flights to most parts of the U.S. The earlier you book the cheaper the flights are normally also so try and plan in advance.
JetBlue Airways to New York
There are options from all 3 New York airports with Jet Blue and to a large number of U.S. cities including Ft Lauderdale, Dallas, Los Angeles and Chicago.
